Henry lasted just 19 minutes of yesterday's 5-0 defeat at Craven Cottage after suffering a hamstring injury.
Manager Terry Connor hopes he came off early enough to limit the damage.
The midfielder underwent a scan today and could be out for at least a couple of weeks.
"It's definitely a hamstring but we don't know how bad it is – obviously bad enough for him to come off straight away," said Connor.
"There's some damage there and we'll assess that in the next day or two. Fingers crossed he'll be OK. Hopefully he's caught it in time and maybe we can get him back on the pitch sooner rather than later."
Henry was replaced by playmaker Nenad Milijas, but Connor admits he hasn't got a natural replacement for Henry in the survival scrap, although January signing Eggert Jonsson was an unused substitute yesterday.
"Nenad is a very good midfield player, but he isn't the same type as Karl," said Connor.
"Karl will be a big miss if he's out because he brings some defensive stability to our midfield."
