The midfielder deflected the ball in from almost on the line seven minutes from time to hand the Glovers the win after Andy Williams' freak equaliser.
They cancelled out Albion loanee Sam Mantom opener to leave the Saddlers a point above the League One drop zone.
The in-form Glovers dominated the first half with Luke Ayling hitting the bar before Mantom's goal.
But Williams' late winner was harsh on the Saddlers who looked set to take a precious point from Somerset.
Emmanuel Ledesma, who re-signed for the Saddlers yesterday, started while Oliver Lancashire shrugged off the double vision which forced him off in the 0-0 draw with Hartlepool.
Adam Chambers missed out with an infection in his cut ankle and George Bowerman dropped to the bench.
Smith's selection with Florent Cuvelier, Kevan Hurst, Alex Nicholls and Mantom was awash with attacking intent but aside from two long range efforts from Hurst they failed to seriously threaten in the opening 20 minutes.
And they were indebted to skipper Andy Butler on 12 minutes when he threw himself full length to block Jonathan Franks' goalbound shot after Jonathan Obika robbed Lancashire.
The Glovers, who had won five of their previous seven games, worked the ball well but the Saddlers held firm and Mantom forced home keeper Sam Walker to tip over his rising drive on 25 minutes.
It was David Grof who was the busier keeper though and he had to be alive to push Williams' effort wide just after the half hour.
And the Saddlers were then saved by the woodwork on 34 minutes when Ayling cut inside and fired a rising drive against the crossbar.
The Glovers were on top with Walsall failing to find that spark which their attacking line-up threatened.
The chances continued to flow and after Macken's shot was blocked before Yeovil broke and Williams' strike was a deflected wide.
Walsall were living dangerously and Butler cleared underneath his own bar ahead of Obika before the Saddlers stunned the hosts two minutes before the break.
Alex Nicholls' cross was only half cleared to Mantom and he shrugged off the challenge of Obika and side-stepped Ed Upson to angle a 25-yard drive low into the corner.
The Albion loanee's effort was more scuffed than clinical but it out-foxed Walker in the Yeovil goal with the keeper's positioning all wrong.
Rattled, Yeovil emerged in the second half fired up and Dominic Blizzard planted a free header over within the first two minutes.
Upson shot over and, after Richard Hinds' last ditch tackle stopped Macken breaking through, Paul Huntingdon nodded over.
Jamie Paterson replaced Hurst on the hour but the hosts levelled almost instantly with a goal of pure luck.
Franks took aim from 30-yards and his effort hit Andy Williams to balloon over the stranded Grof. It was no more than the hosts deserved but a sickener for the Saddlers who had looked comfortable.
Peterlin replaced the quiet Ledesma in the aftermath as Walsall regrouped and Paterson shot straight at Walker to waste a fine opening with 15 minutes remaining.
Walker then claimed Nicholls' shot before the Glovers struck the sucker punch seven minutes from time.
Grof brilliantly denied Dean Parrett but the resulting corner saw Peterlin deflect the ball in with his arm after Walsall failed to clear.
