Reuben Reid's double set up a second round trip to Torquay despite a woeful performance from the hosts, where they were second best for much of the game.
The result, only the Saddlers' second win since August – keeps them in the cup but the performance still left questions over manager Chris Hutchings' future.
Fans continued to chant for his dismissal during the game – even after Reid had scored his first.
And Walker – the Saddlers' savour in the first tie – kept his team in the competition with a series of excellent first-half saves.
The 37-year-old produced stops to thwart Anthony Barry, Gareth Seddon, John Miles and Jamie McGuire in an abject performance from Walsall.
They were comprehensively outplayed by the non-league high-flyers, who will rue missed chances from both ties.
Fleetwood started slowly but after half an hour took hold of the game as Barry, Seddon, Miles and McGuire were all denied in quick succession by Walker.
The Saddlers struggled to get out of their half in the opening period, let alone threaten Scott Davies in the Fleetwood goal.
Liam Dickinson had a goal ruled out for offside after the break, before Walker denied McGuire again.
But, out of the blue, Reid latched onto Nicholls' deep cross on 58 minutes and slid in at the far post.
The Saddlers didn't deserve it but it knocked the stuffing out of Fleetwood.
Paul Linwood flashed a close range effort over with the hosts far from safe and Walker was involved in an off the ball incident with McGuire as tempers flared.
Dickinson almost ended the contest 10 minutes from time but shot wide before, in injury time, Reid raced onto Aaron Lescott's long ball and scored after rounding Davies.
