Two goals by Matt Derbyshire, along with one each from David Murphy and Cameron Jerome, ensured Blues' place in the fourth round hat before Danny Schofield pulled one back for the hosts in stoppage time.
With a Carling Cup semi-final first leg just three days away, manager Alex McLeish made several changes from the side which beat Blackpool on Tuesday.
Most notably, McLeish handed 19-year old Jordon Mutch and Czech international Martin Jiranek their second first team appearances for the club, in midfield and defence respectively.
In a fiery atmosphere, Millwall made the early running, with James Henry curling a shot just wide in the fourth minute.
Danny Shittu then powered a header towards goal from Henry's corner, which goalkeeper Maik Taylor held comfortably.
Steve Morison should have opened the scoring 13 minutes in one on one with Taylor, but the striker pulled his shot wide.
His wastefulness was punished two minutes later, when Derbyshire opened the scoring from Jean Beausejour's well-timed pass.
The striker showed great composure to draw out the advancing keeper David Forde before chipping over him for his second goal of the season.
Murphy doubled the visitor's lead 10 minutes later with an exquisitely-placed free-kick, after Derbyshire had been upended by Tony Craig.
Morison appeared to have pulled a goal back five minutes before the break after redirecting Henry's shot, but his effort was ruled out for offside.
But Derbyshire killed the game off just before the break after slotting home Craig Gardner's pass from close range.
Scott Dann then accidentally handed Millwall a faint lifeline when he was adjudged to pull down Neil Harris in the area six minutes into the second-half.
The decision seemed harsh as the defender appeared to legitimately muscle Harris off the ball, but Taylor saved Morison's penalty to spare his blushes.
Millwall continued to create and miss superb chances, with Scott Barron's corner causing chaos in Blues box just a minute later.
But Dann blocked Henry's shot on the line before Harris nodded wide.
Both managers made changes with 30 mins left, with Keith Fahey replacing Hleb for Blues while Millwall brought on Kevin Lisbie and Danny Schofield for Harris and Craig.
Beausejour and Fahey both wasted decent chances to make it 4-0 a minute later, before Lisbie fired over for the home side.
McLeish then opted to swap Derbyshire and Zigic with Kevin Phillips and Cameron Jerome for the final 20 minutes.
And Jerome wrapped up Blues biggest win of the season with virtually his first touch, heading home from Fahey's superb left wing cross.
Schofield pulled a goal back for Millwall in stoppage time but it was a humbling day for the Championship side.
